One of the sample is Setouchi area pass which you can ride ferries and buses which are not JR groups.
For example, you can go to Shodoshima island by ferry or take bus from Onomichi to Imabari via Shimanami highway. Also you can take Nozomi trains of Sanyo Shinkansen which you cannot take if you are Japan Rail Pass holder.
